The gemara in Sanhedrin [26b] says that we may not take tzedaka from Goyim. In the sefer מריש בבירה by Rabbi Shmaryahu Shulman he says that Yeshivos should stop taking government money.
But based on what Maran HaRav ztz"l says in this teshuva it is not a problem:
