They fell on their faces and said, "O God, the God of the spirits of all flesh, if one man sins, shall You be angry with the whole congregation?"
Question: Why did they plead not to kill the entire congregation only because of the sin of one person only because of the middah of אל אלהי הרוחות לכל בשר?? Even with "אל אלהי הרוחות לכל בשר" they shouldn't be killed??

O God, the God of the spirits: [God Who] knows the thoughts [of every man]. Your attributes are not like those of earthly beings. A mortal king against whom part of his country transgresses does not know who the sinner is, and, therefore, when he is angry, he metes out punishment upon them all. But as for You, all thoughts are revealed before You, and You know who the sinner is. - [Midrash Tanchuma Korach 7, Num. Rabbah 11]
אל אלהי הרוחות: יודע מחשבות. אין מדתך כמדת בשר ודם, מלך בשר ודם שסרחה עליו מקצת מדינה אינו יודע מי החוטא, לפיכך כשהוא כועס נפרע מכולם, אבל אתה לפניך גלויות כל המחשבות ויודע אתה מי החוטא:

This makes no sense! Is a special tefilla necessary that Hashem shouldn't punish one who isn't worthy of punishment??

The Ramban says that the community sinned with THOUGHT - מחשבה and Moshe asked for mercy.
Based on this we can explain as follows: The Nefesh HaChaim [1-14] says regarding נפש, רוח and נשמה that deed and action - מעשה - relates to the נפש because the נפש is enclothed in the flesh of man. דיבור relates to the רוח and the dwelling of the רוח is primarily in the heart. Thought relates to the נשמה that teaches a person Torah and understanding. If so, a sin of though is a sin of the נשמה! THAT is what Moshe davened for: Yes, Hashem is indeed the G-d of ALL including the נשמה that sins and needs a punishment and a tikkun but He is also "א-להי הרוחות לכל בשר" - the G-d of spirits for all flesh! Meaning both the "רוח" and נפש that is "בשר" and towards them there is no reason to punish since they weren't blemished. Regarding them it is a situation of "האיש אחד יחטא" only one person sinned with רוח and בשר and "ועל כל העדה תקצוף?" You will punish the whole community with their רוח and בשר??! And automatically there is no reason to punish their נשמות as well because if You punish their נשמות their רוח and בשר will also suffer!!!
